The six mm angled difference would be made up on the exhaust. There is enough give on the exhaust base join to take up the angle. A little work will be required to have the top of the exhaust fitted at slight angle. The lower pinch bolt and upper coupling on the drive tube will keep the drive tube and shaft square.

What is the internal diameter of the water pipe housing where the drive shaft goes in? Also what is the internal diameter of the rubber flange?

The gear lever fastener seems to a minor problem.
